Is there a way to remove donated buildings (civic buildings and sport facilities)?

Yes, you can do that with the [LOCKS] script functions.

There should be a way to un-fund them, even with sever penalty, at least a temporary version till the full city simulation pack is released. Otherwise sometimes AIs will litter with these unwanted buildings after merging them. (especially those real estate focused ones)

I think that one should not remove donated buildings. But option to move them at least a bit should help. AI often place such buildings in strange places leaving a lot of unused territory.

Well, at least we can come up with some ideal condition or penalty to remove them. Like if there's no effective related buildings near-by, so its certainly useless for now, and a 10x fee to destroy it, even considering its life-time, the long it stay, the more penalty needed to pay, etc?
